Postdoc Fellowship Position summary/title:  Postdoctoral Researcher in Computational Toxicology

The Romano Lab at the University of Pennsylvania is recruiting a postdoctoral researcher to develop and apply new methods in computational toxicology using artificial intelligence and techniques from biomedical informatics. We develop knowledge graphs to computationally predict and explain the downstream clinical effects that arise following exposure to environmental toxicants. This postdoc position will involve extending these knowledge graphs to new biomedical data types, and applying graph machine learning (Graph ML) to detect novel adverse outcome pathways. They will also have the opportunity to interact with real-world observational datasets (e.g., Penn’s Electronic Data Warehouse and Biobank resources) to validate the Graph ML predictions. (02) Postdoctoral Fellowship Position

Postdoc summary/title: Post-transcriptional regulation in Cancer Bio

The Conn Lab is looking for 1-2 postdocs focused on post-transcriptional gene regulation and the roles of RNA-binding proteins, RNA modifications, and signaling that are rewired during cancer progression. One project is focused on identifying regulators of selective translation and spatial RNA interactions in the cell during drug resistance in prostate cancer (more mechanism to move into translational research later). The other project is looking at adaptive stress responses in pancreatic tumors and will require mouse modeling, tissue analysis, and treatments in vivo. Specifically, the researcher will investigate the role of the tumor-infiltrating macrophages and neutrophils in the regulation of tumor-specific T cell and NK cell responses in lung cancer patients. Also, He/She will investigate the ability of tumor-associated neutrophils and macrophages to regulate anti-tumor antibody-triggered immune responses. The Wilson laboratory in the Division of Diagnostic Innovation in the Department of Pathology and Laboratory Medicine at Penn is hiring a postdoctoral fellow to work on an established project focused on single cell and spatial analysis of human diabetic kidney disease. This position involves both dry lab and wet lab responsibilities and will consider applicants with experience in either area. The fellow will conduct single cell analysis of human donor specimens from patients with diabetic kidney disease under the supervision of Dr. Wilson. We have already sequenced a large number of single cell libraries in collaboration with Novo Nordisk and preprocessed our dataset for downstream analysis. We are looking for a motivated individual who can work together with our research team to complete any necessary validation studies and move this project to publication. Prior coding experience is not required and the position can be tailored to the applicant skillset. Applicants with bioinformatics experience may be interested in single cell or spatial analysis techniques whereas applicants with molecular biology experience could focus on assay development and cell culture models of diabetic kidney injury. We have developed a preclinical drug development program in the Ovarian Cancer Research Center with the goal of moving novel laboratory therapeutic discoveries into the clinic. We have developed >150 patient derived xenografts (PDX) models, patient-derived organoids, and primary tumor cultures from ovarian and endometrial cancers. These PDX models mimic the original tumors, thereby accelerating the translation of preclinical study results into clinical trials for patients. Also, we are “humanizing” our models by autologous tumor infiltrating lymphocyte (TIL) and macrophage (TAM) transfer, creating an autologous in vivo model system. Our laboratory has close collaborations with pharmaceutical companies including AstraZeneca, Merck, REPAIR, Zentalis. Based on preclinical studies from our lab, novel combination therapies have moved to phase 1/2 clinical trials led by Dr Simpkins (e.g. ClinicalTrials.gov Identifier: NCT03462342 and GY031). We have another two drug combinations also moving into clinical trials. Dr. Simpkins strongly supports career development of postdocs, either developing an independent laboratory in academia or finding a position in industry. We provide a rich multi-disciplinary training environment in animal modeling, molecular biology, genomics, cancer biology, and immunology, and we have sufficient fundings from various sources, including NIH funding to support this. Previous trainees have been awarded with multiple grants including NIH career development K12 grant, OCRA early career grant, AACR fellowship, Rivkin award, OCRA mentored award, FWC grant, KOH grant and Harrison award.

Our research is dedicated to unraveling the contribution of recurrent genomic alterations, both in protein-coding and non-coding regions, to tumorigenesis. Our primary focus is on identifying therapeutic targets and developing combination strategies for the treatment of cancer. To achieve these goals, we have developed a novel computational approach that integrates large-scale genomic, functionomic, and pharmacologic profiles. This innovative methodology has led to the creation of the Functional Cancer Genome data portal (FCG, http://fcgportal.org/home/), which serves as a comprehensive resource for functionally annotating cancer genomes. The newly funded projects will build upon the novel discoveries generated by the FCG project and will involve in-depth molecular characterization of new epigenetic and immuno-oncology drivers in cancer. We are currently recruiting for three related but independent projects: 1) Epigenetic dysregulation and non-coding RNAs in tumorigenesis, 2) Tumor immunology and immune therapy, and 3) Targeted and epigenetic therapy for cancer treatment. Our research topics are focused on nuclear mechano-sensing of cells that grow and move within dense microenvironments in both homeostasis and disease. We recently found that the nucleus ruptures when cells experience physical confinement, exposing nuclear DNA to damage from cytosolic nucleases generating changes in gene expression and cellular behavior (Nader et al., 2021, Cell). Our lab combines fluorescence microscopy techniques with novel microfabricated and organ-on-a chip devices to mimic crowded spaces such as the tumor microenvironment, interstitial space or a densely packed tissue. We propose to better understand how cell and nuclear confinement influences transcriptional programs in cells experiencing mechanical stress imposed by the surrounding microenvironment. Additionally, my lab seeks to understand the molecular mechanisms underlying cell motility and invasion following repeated nuclear rupture and chronic DNA damage.

The goals of our laboratory are to understand regulatory mechanisms governing dynamic interactions between cells and their surrounding extracellular matrix in the wound healing-fibrosis-cancer progression triad and to apply this knowledge to develop innovative regenerative and oncologic therapies for veterinary and human patients. This project capitalizes on our studies using spontaneous naturally occurring large animal models of mammary tumors. Future work will characterize drivers of tumor-permissive and suppressive collagen signatures and investigate the use of a novel tissue engineering strategy to control tumor growth and metastasis following tumor resection to improve clinical outcome in veterinary and human breast cancer patients.
